What I have done in the past is to form a piece of metal to the shape of the inner structure that I would be able to burn a spot weld back into after welding the top back together. It is almost impossible in some cases to get everything back like it was before being cut. Thats why it's so...

IMO- I would do the latches in the door first! Then you could take a sharpie and poke it through the closed latch to get a centerline reference and then you only have to locate the striker so the door closes in the position you want it to. At least thats how I do them!! Good Luck!!
