If you look at the picture I have attached you can see the radius rod is not paralell with the frame. Is that a problem? Should I move my hole in the frame up to fix it? Anyone have any ideas why it's like that and what I should do to correct it?

Is that ride height??
Mostly they are set up level for asthetics!! But it will change the
geometry a little! Shouldn't hurt anything though!!
 
The relationship between the radius rod pin and the steering linkage is important. How about a pic of the other side?
 
No steering connecting, just got the axle in place but here's a pic of the rods raised. I unbolted them and moved up to see if it would work.

The guys are right, the frame and radius rods are seldom in the same plane. IMO yours look better in the first picture than in the second one. The best way is to sort of level the radius rods to the ground and let the frame fall where it does.
